I have come to the conclusion that there may be a fault with the master cylinder but cannot find supplies of a master cylinder repair kit.
The system was without pressure for a few months so assumed the cups in the master cylinder have shrunk.
Any ideas?

Have you tried pressure and pumping at the same time. I had a few moments once when i thought i had blown a seal somewhere, but conventional bleeding whilst the pressure tank was still connected at about 20psi shifted things along.
