Default Misfiring 2.0l V6

I had the plugs and air filter changed yesterday hoping that the problem would be cured but it didn't. The local garage suggested that it could be a valve problem and said they would price up a repair job and also a price for fitting a replacement second hand engine.Sounds very expensive!
I have had the car since new (12 years) and it has been serviced on the dot each year with a genuine total mileage of 65K.
Would the latest diagnostic equipment at a main dealer be able to be more precise about the problem? Are the local garage taking me for a fool?
