Could be the actual drainpipe from the plenum chamber loose or leaking where it drops down through the bulk head.

I have a saloon which had severe rain leaks into the cabin front and rear. I had no option but to take out all of the carpet. After cleaning and drying the carpet I leave hidden tissues (but with gaps between them) stuffed in the edges of carpet or trim and comparing the wet and dry tissues can give a hint at where the rain water may be coming from and going.

I came across this on a car that I was repairing last year. The tube underneath the cabin air filter wasn't damaged but it had been dislocated due to over zealous rodding. The tube passes through two skins and has an integral seal for each. You can just see it from underneath the car. From my experience I'd recommend that you don't remove and replace. Re-seating your existing tube will be easier (but it's still a real fiddle). Simon
