No this can't happen unless you were down to the last few teaspoonfuls of fuel, ie you have actually run out. The pickup for the ITP is in a small well along with the injector leakback/HP pump spill return pipe.

In addition there are two venturi pumps that help equalise the levels either side of the saddle.

If you were to lose the inlet level to the ITP air would be drawn in and the LP fuel pressure sensor would pick this up and the ECU would put the car into limp mode, and if the HP fuel pressure sensor sensed a pressure drop due to lack of fuel supply from the LP circuit the ECU shuts down the engine to protect the HP pump.

I have bench tested an old ITP running it dry and it overheats after a couple of minutes with no fuel to cool it down. And as Stickman found out if the engine is idling and the car runs out of fuel the LP pumps don't shut off when the engine stops and will get damaged as a result.
