After realising my error, I pulled out the 15 amp fuse for the amplifier, and low and behold, a blown fuse! Swapped it with the horn fuse, fitted the stereo back and it all began working again!

Did you find the reason the fuse blew? They don't just pop for no reason. Something drew too much current and caused it to blow.
