Diesel misfire
I know that the title sounds silly but that's the only way I can describe it. Every so often the car blips and it feels like a misfire, the EML comes on for a split second then everything goes back to normal.
I have changed the pcv and serviced the engine, put a working maf sensor in, both pumps are running. I am running out of ideas can anyone give me a clue please.

HI Peter.
What state is your EGR & manifold in also the MAP sensor, have they ever been cleaned, do you have a bypass EGR, check the vacuum pipes are not rubbing from the EGR solenoid, all the above worth looking at nano meet not far away pop over and get a free T4 session.

Although both pumps are running I suspect the likely cause of your 'misfire' is that one of them is about to fail.
That is what I have found in the past, if the car has more than a quarter of a tank then it's likely to be the underbonnet pump Russ

I have a EGR bypass and the manifiold and MAP sensor have been cleaned, there is about 3/4 tank of fuel it only seems to happen when it has been running for a while.
I have also noticed that the thermostat maybe stuck open as it is struggling to warm up.

Well its all fixed, it was the under bonnet pump that was failing. I changed that and put a new fuel filter on and no more misfire.
Now I have a new problem black smoke on acceleration.

Black smoke could be the intercooler O rings leaking:
https://www.dmgrs.co.uk/collections/...er-o-rings-kit Very common. Other common causes include a blocked inlet manifold / EGR valve, or an over-reading MAF sensor.
