With the engine running a faulty alternator can introduce a spike in the electrics and upset the type of head lights you have fitted. Will be a fast series of high and low voltages which your lights won't like at all.
I had a Ford that did this sort of flickering. Actually blew a couple of bulbs. I hope though that your new battery is the cure.-- |

took the ZT out tonight for a local drive and the xenons behaved themselves. Will have to keep an eye on them over the coming days/weeks to see if the issue is cured
