I too found my missing drain tube when I removed the liner.
It was probably pushed through when someone tried to unblock it. I also found a tampon (still wrapped!) in there.

The upper surface of the metal around this hole is completely soaked, probably for most of every autumn & winter. Next time it rains have a look at yours from under the car. Is there a way of stopping water running down the outside of the upper tubes and soaking the lower chambers? NB. As far as I know the RH upper tube is directly under the brake servo and can't be accessed without taking the servo out - or by taking the plenum closing panels off.* *The closing panels don't come off without taking the soundproofing off. Try flooding the plenum floor area with K-Seal, it seems to block up everything.else.

K-Seal blocks up holes filled with water. There's a filtration effect involved, so the particles bung up the leaks. It's what I'd try at this end of the year.
